I don't recall seeing this happen on my previous test where I got a lot further into the game. I think level transitions simply fade from one colour palette to the next, the screen doesn't fade to black during a normal transition.

I might have been wrong on that. Here's an old video where you can see the correct level transition:

That seems to be a bit smoother than is currently the case with your latest fix. Either way, the game is currently playable all the way through now at least with your latest fix as I just played through the whole thing in one go and didn't notice any other issues.
