You should be using PackMan on the Pi to download the pre-packaged games. They will all run at the correct speed and you'll also be able to use a USB Joystick, such as an XB360 controller. For the games that aren't sourced via PackMan, you're more or less on your own, but I'd suggest installing them...

this seems to be a general issue when saving scores back to protected disks. Official JFD floppy images update when a game saves to them. The ADFFS boot scripts for them certainly look like that's possible as they're all checking if they're run via Boot floppy or manually and do not have hardcoded paths.
